Many years had passed since Seele had taken the Transformers. The Transformers and their technology had integrated in with the Eva technology. The Transformers had fixed the problems of the Eva, giving them internal power sources, and better weapons. However the ability to transform wasn't build into the Evas.
However they still needed human souls/sparks to power them. Shinji's mother died as she would in the normal timeline.
Now let's fast forward to Shinji's battle with the third angel.
