So, also technically, they were Uchiha but they were also given other names that were used for other purposes.
Satonaka, for example, branched off from the Uchiha proper during the reign of the First Hokage. Their hair wasn't the proper black, their eyes were not the proper black, and they didn't show any signs of having the Sharingan. They had a few members in the Konoha Military Police. One family, and not very prosperous.
The Amagi branch had the proper hair and eye color and were known for having a particularly strong fire affinity, but were mainly concerned with their hot springs and inn. They made money for the clan, and that counted for a lot. One family only of their group as well.
The Kujikawa family had once been three families but had shrunk down to one as well. Since their business was making tofu - they hadn't produced a great warrior or ninja in generations. On the other hand, they made ends meet and were productive.
So, when the clan head's wife made an arranged marriage for her former team-mate's son, there was much shrugging but it really didn't make much of an impact anywhere. One of them would likely accept the engagement formally when they were sixteen and two clans would draw closer and this wasn't all that unheard of anyway. Rare, yes. It was a ninja village though and preserving bloodlines and jockeying various alliances with other clans was pretty much within the ninja definition of normal.
When the slaughter of the Uchiha Clan came, three little girls saw the Angel Of Death coming for them.
Between the smell of blood, the dispassionate stare, and the killing intent were enough for the seven year old girls to retreat into a huddle against the back wall.
Death hesitated. "Which of you will marry into the Uzumaki Clan?"
"I will!" answered all three girls. "Eh?"
"Which one will marry into the Uzumaki Clan?" repeated Itachi Uchiha. "Answer and you will be spared."
"Yukiko," answered Chie.
"Chie," answered Yukiko.
"All three of us," answered Rise.
"What?" asked Chie and Yukiko, staring at Rise.
"That... actually it isn't illegal is it?" mused the killer of their clan.
"What are you waiting for?" asked an orange-masked man.
"All three of them say they will marry Uzumaki, therefore they are not part of the Uchiha Clan," said Itachi.
"What?" asked the orange-masked fellow.
"That's right!" said Chie. "Uzumaki."
"All three of us!" agreed Yukiko.
"Yeah, Uzumaki all the way," agreed Rise.
"You're taking that seriously?" asked orange-mask.
Itachi nodded. "Tsukuyomi."
All three girls slumped to the ground.
"ANBU will arrive in force soon, we should hurry," said Itachi.
"You need to deal with that brother of yours, he just arrived," said Obito/Madara/Tobi. For some reason he had a headache going on.
Toltiir smirked at the result of Itachi's Tsukuyomi. Itachi hadn't felt a need for the three to get stronger and come after him to kill him. If anything, he felt that getting the three to accept each other and join the Uzumaki clan was the best outcome for everyone involved.
As for Toltiir, he merely strengthened certain genetic traits in the three and didn't touch the latent potential for Sharingan. If they developed it later on - that was something he'd leave up to the vagaries of fate.
Chie now had a strong taijutsu affinity and could develop some serious strength and speed. On the other hand she would have some problems with some ninjutsu as her talents didn't go that way.
Yukiko had a strong fire affinity and some iryo-nin talent if she ever got training in that area. However, her taijutsu was not particularly good.
Rise had some ability as a sensor developing by the time she was twelve. Not very good at taijutsu, slightly better at ninjutsu, but with good potential for genjutsu.
