So Shinji's wish might end up screwed up, but it would still likely be better than it could have been.

On the other hand, Shinji had been just joking around, otherwise he would never have said "I wish:"

• that we were fighting something other than these Angels. I mean, fighting Angels - messengers of God - doesn't sound very heroic, does it?"
• that any girl I touched became my devoted loveslave." Shinji snorts at the idea that just seemed to pop in his head.
  The SRU Wizard merely smirked that his Suggestion spell had gone off so well.
• I knew what the future held for me..." Shinji screams in horror as he sees it all unfold.
• I wasn't such a spineless weenie."
• that I could talk with my mother again."
  The eyes of Eva Unit 01 glow briefly as something changes.
